Jim,
The transducer must have an unobstructed view through the water. Unless you are putting in a through-hull transducer (goes through the center of the hull - for large boats, not available for all sonars), it must go on the transom. You can get aluminum adjustable transducer mounts (Cabela's.com) which you affix your transducer to and clamp on the transom. It has adjustments for height.

You also want to mount the transducer away from air bubbles which the propeller could create. The instructions which came with the sonar should give some hints.
