Exhaust smell is normal, just "mungy" exhaust deposits.
You're probably running extra oil in the fuel for break-in, which would make it even more noticable.
Be sure to use the mfr's recommended oil, don't go cheap on this. Don't use gasohol fuel if at all possible. If that's all you have, use regular as it has less alcohol than premium.
Use a carbon-cleaning additive in your fuel per mfr's recommendations. Yamaha sells their own stuff called Ring-Free which works very well. Aftermarket, Seafoam ( www.seafoamsales.com ) is the best.
BTW the best indicator of water intrusion into the gear oil is to pull the drain plug and check for water droplets or abnormal color in the gear oil. Be sure to change out your gear oil after break-in. This'll get rid of any minute wear-in metallic parts in your oil and will enhance the life of your gearbox. Use mfr's recommened Hi-Vis marine-grade gear oil. Wally's (Wal-Mart) has good deals on marine-grade gear oil and also Penzoil synth or synth-blend 2-stroke oil.
