Sounds strange. Best guess is bad reeds. When in the water it has to use crankcase compression, through the intake, cylinder and exhaust ports to depress the water level in the leg. If the reeds are bad there is not enough crankcase pressure to allow much flow through the cylinder hence little fuel air charge. When the engine is warm it will fire off on a lesser charge. I set my race engine up with loose reeds and it will not start without lifting the rear of the hydro to clear the water from the exhaust. With the exhaust clear it starts on the first pull. Also you may check the idle exhaust relief hole just below the powerhead. If it is stopped up it can cause hard starting in the water for the same reason.
